Recently, some mod in tmdb changes re:zero and remove the second season. Those episodes in s2 are now in s1, but it doesn’t mark as watch in seriesguide.
Assuming you have connected Trakt: you can try to either
- remove and add the show again so watched episodes are properly synced, or
- disconnect and reconnect Trakt to trigger a full sync.
